I am sending the rods to pankl not just to have them size checked but also to have them stress checked, to make sure they are still usable and not beat to hell and back from a nascar team. They told me that they would "recondition the metal" to bring them back to life if they are worn out...

I think something in the range of an 1.875 to 2.00 stepped primary would work. And a Merge collector with a 3.00 choke and a 3.50 outlet. Just my opinion. But I would bet it would accelerate better with the smaller tubes. As a side note, most 400+ ci sprint cars & dirt late models use 1.875-2.00...

.020 should be sufficient assuming your piston to wall clearance is in the .0020 - .0025 range.

If you have the time, the best way is to send the head in to T&D and have them fit it correctly. I've done a few of the Eddys before, and all of them have different stands. T&D will need a cylinder head (preferably with the valve job done), and an intake & exhaust valve that you will be ...

I have found Pipemax to be pretty accurate on American V-8 engine. When doing 4 valve automotive and motorcycle engines, not as accurate. Can't explain why, but the 4 valve stuff seems to come down to experience and trial and error.
